Two questions from this
1. Ran out of gears a few times (usually run out of legs).
2. As Richard pointed out my position is quite high. This is intentional as its only the second time I've ridden a tt bike so still a bit nervous. Is it safe to change the order of spacers and the stem to lower the front end?
e.g from spacer x 4 stem top cap to spacer x 2 stem spacer x2 top cap?

Yes you can put the spacers above or below, but make sure you tighten everything up properly, do not over tighten the cap on the top of the forks, this torque is critical, too tight and the steering will become stiff, too slack and you will have too much play, not very nice when descending at speed ie GlynNeath Bank. Not too low  a profile as you lose visibility. Try too bring your elbows in, to reduce your frontal profile. Check out your profile and others ie. Kieron on the CTT website. Go to the trading estate with some allen keys and experiment, try it out for small changes before you have ago in a TT. It will also take a bit of time to get used to a lower aero position. An initial set up on a turbo with a camera to record the changes and  it must be comfortable.

One spacer at a time per ride to gradually get used to it I reckon. The more you take spacers out the more aero perhaps but probably the less power you will be able to produce. Its a balance.

Recent commentary on the Tour of California suggested height of profile isn't as important as frontal area.

They were saying that Wiggins doesn't ride as low as he used to, wind tunnel testing showed it wasn't as important as making yourself  'small'!
